The question asked by Aqua Flame24 was "Who is the Puppet Master?"
Which then lead me to this:
An AI that becomes independant, hijacks an empty prosthetic, and then vanishes when it fuses with the Major.
*Possible Spoilers*
I do have a hypothesis based on the order from the anime's and the movies. Skipping past 1st Gig, because 1st Gig gives you a seperate story that will open more ideas for 2nd Gig. Then, with 2nd Gig, and the statement that DPchansMule made about Kuze being the Puppet Master; which could work because in the last episodes of 2nd gig, Kuze talks briefly with the Major of how it's possible to link your ghost into the web, or something of that nature. 1st movie: the AI that was the Puppet Master was also Kuze's ghost. 2nd movie: the Major has imitated Kuze by linking herself perminently to the web, hence herself becoming a 'Puppet Master'. Take for example the way she battles along Batou in GITS2: Innosence, by hacking into empty shells. The difference between the prosthetic by the Puppet Master and the android body by the Major are similar.
Granted, this could just be a similarity that was put into movies and have no physical connection either.
My apologies if this hypothesis falls out of context with the thread, and is gashed open for response and arguements.
This statement is arguable too: The Puppet Master and the Laughing Man have nothing physically linking them.
