I was controlling the submarine, and went to the area of Emerald weapon, I found a key item called "Huge materia" but I didn't figure out what to do with it, so what shall I do?

But I was able to enter the crater and I was about 5 minutes away from Sephiroth, then when do I need to use it?! After the game finishes?! sweatdrop

Just take it to the Observatory in Cosmo Canyon. The place in Bugenhagens room with the stars and such. It serves its purpose there.
