I divide mine up by source. But then again, I'm not the best person to ask about organization...

i divide mine up by genre. anime, starwars, gift, given etc.

Even though I'm not really an editor (just made my first edit three days ago), I'm gonna try and give you some advice with this.
But it's not exactly something another person can help you with. We all have our own unique methods of organizing, and that's why my room is such a mess to everybody else. How do you organize anything? If you have a lot of books, where do you put them on the shelf? (Me, my bookshelves are pretty full.) If you're a graphics collector (again like me), how do you organize your pictures? When you can answer those, you'll have a better idea.

My museum is organized as follows:
-New edits displayed in their full glory at the top of the page, cycling out as more get made.
-Below that, I categorize by the source of wherever they came from: my Chrono Trigger edits are all together in one section, Star Wars in another, Legend of Zelda in another, my own OCs (and Dias's) in another, commissioned OCs from my shop in another, etc. Since I have so many edits, I post them as links in that part of the museum instead of as images.

jenru i divide mine up by genre. anime, starwars, gift, given etc. I do it like that too.
