1. No, because even though they share a body, they are two different souls. One from ancient Egypt and one from present-day Japan. And even if they have a lineage to eachother, it would be a very small relationship after all those years, so their blood wouldn't be... "related" enough for it to be insest. I mean, if you go by creationism, then isn't everyone on Earth slightly related anyway, all coming from the same original two people?
2. Same as 1... Bakura is his own person. Yami no Bakura is just a manifestation of Zork. Gosh, I sure *hope* Bakura isn't related to that monster! o.o
3. No, it is impossible for Yuugi to be the reincarnation of Atem. Because a reincarnation is the *soul* being reborn into a new body and beginning a new life. It would be impossible for Atem's soul to be reincarnated, because it was trapped inside the Sennen Puzzle. Not to mention, they would have to actually have the same soul, which would mean the two could never exist at the same time.

That depends on what you yourself think. THere's a couple theories about what Yuugi's actual relationship to Pharaoh-Kun is. On is his reincarnation, and his decendant, and then my personal favorite. I don't know how much you know about Ancient Egypt, but they believed the soul was split into two parts: the ka and the ba. They touch on this in the series. The ka is the manisfestation of the soul, while the ba is the energy behind it. So Atem's the ka and Yuugi's the ba, or vice-versa.
With Ryou and Bakura, I think it's something similar, but different, if that makes any sense. Atem and Yuugi depend on each other, and it's the opposite with Bakura and Ryou. I think perhaps Bakura and Thief King are the two sides maybe, and Ryou's a decendant who got caught in the crossfire.

1. Nooooooo! It's not incest... It's Narsincest! Just kidding. Yami and Yugi are not related, because Yami had no babies when he was pharoh. We know this because he locked himself away before establishing any sort of relationship with a woman (which he dun like anyway) So Yugi can't be his desendant.
2. Ryou and Bakura is the same thing as the former.... At least I hope Bakura has no children *shudder*
3. Yugi can't be a reincarnation because Yami's soul was too stuck in a puzzle to be reincarnated. Yup.
