For hours, -ji is used as a suffix, but for minutes -fun is used? But I've also seen -ppun used so that confused me. Can you use both?

It depends on what number it is.

For example:

3 minuts is "sanpun"
5 minutes is "gofun"

Watch out. For telling time, you use the -ji suffix. But if you want to talk about length in terms out hours, you use -jikan.

Ni-ji desu.
It's 2 o'clock.

Ni-jikan desu.
It's two hours.

Correct me if I'm wrong on minutes(which I'm sure will happen) but minutes use these suffixes depending on what it ends in.
1 Ippun
2 Nifun
3 Sanpun
4 Yoppun(?)
5 Gofun
6 Roppun(?)
7 Nanapun(?)
8 Happun
9 Kyuufun
10 Juuppun
