After coming across a mimic in Dawn Of Sorrow it reminded me how annoying they are in a lot of other games (it's a weakling in DoS) & then I began thinking of other annoying enemies from all over.
Blue Iron Knuckle, Moa ~ The Adventure Of Link Blue Iron Knuckles are annoying as they throw swords at you & never seem to run out if them. Moa's wouldn't be so bad but there were so many of them they took over the screen! Dx Made it a right pain in the neck to get from one side to the other.
Medusa Head, Imp ~ Castlevania series Usually in the same rooms together, Imp's will make you go into a berserker rage on the spot which wouldn't be so bad if you weren't in a room full of never ending stone cursing heads & deadly clockwork traps!!!
Mimics ~ most games! XD Usually very powerful & of course - they disguise themselves as a treasure chest.
Various Shamans, Hollow One, Guardian, Unraveler, Horadrim Ancient ~ Diablo 2 Resurrection - need I say more?
Flayers, Soul Killers & Undead Stygian Dolls ~ Diablo 2 For the love of god these things are ANNOYING. gonk
There are more but because I can't play any of my games I can't remember them. >.<

Argh.. those goddamn guys in drag from Lost Kindoms. >_< Re-deads, wall/floor masters.
The Ing from Metroid Prime 2 could be annoying. Same with the other Hunters from Metroid Prime: Hunters *glares at Sylux*

I hate the Kappas in Gulid Wars, they take a lot of cheap shots. I'm also going to agree with the Medusa Heads from Castlevania.

Keese from all the Zelda games. They fly, they can easily hide up on a wall or something, and in the gameboy games, they always seem to assault you right while you're on a thin catwalk part of a room. stare
Also, lizalfos(SP?) from Ocarina. Once you're about to throw that final blow, they bounce away and another one comes forward with full health. And then once you're about to strike the final blow on that one, it hops away and the first one comes back to fight you. Geez. So pointless.
Ok, and in Battle for Middle-earth, if you're playing as Rohan (which I always do), the Uruks are so annoying!! You cannot defeat them, and it sucks!! They come at you with tons of siege ladders, bomber guys, their stupid spear dudes, and your horses are rendered entirely useless, especially since all of the Rohirrim units/upgrades are so goddamn expensive!! scream

Ugh, the ghosts in Silent Hill 4. They just won't die especially in the first half of the game... unless you have a sword of obedience, which you only get half-way through, and even then they are limited. Plus they keep on hurting you just being around them. It's not like as if most of them are hard enemies or anything, it's just more like a huge pain in the a** and annoying more than anything else. They are probably the main thing that makes this game not as great as the other SH's... because they cause you to run away all the time, instead of killing em. You just don't run away in Silent Hill, you sit there scared shitless and fight your baddies (most of the time at least). xd

Megafillaria from Shadowhearts: Covenant... Those irritating little buggers, increase their entire parties speed, and there are about six of them every time you see them. So, the increase their speed by like, 600% and then just attack you repeatedly and you have about 1/3 of the turns they do... grrrr...... stressed

I know she's not an enemy, but I just have to put her because shes annoying as hell.I just have to put Navi up on this list.I wish I could make her an enemy.I could get revenge for all the times I lost a boss battle *and many other battles*Because of the 'Look listen!'Type of thing.*smacks head*

The bird enemies from Prince of Persia: Sands of Time!! xp There is nothing more annoying than trying to balance on a thin ledge, and then have some dumb s**t bird come and try to attack you. They can push you off the wall entirely!! scream I hate that! Even the bat swarms are easier to deal with. If you kill a few of them, the rest of the bats run away scared.
Also, the spiny guys that Lakitu drops in the original Mario game are obnoxious. You're entirely powerless against them unless you have a fire flower, and that's not always possible. I usually run through those levels and never bother collecting anything other than coins that are out in the open and don't need to be broken out of boxes. And the flying Cheep Cheeps in those bridge levels.
Ach! And the Stalchildren in Ocarina! It's not that they're hard to kill or anything, but I always hated how they would just pop up in front of me while I'm just running through the field. And the giant flying puffer fish out on the ocean in Wind Waker. And the sharks too, but that might just be because I'm terrified of sharks. Also, the teleporting, fire-shooting bird-wizard guys. So hard to find and kill! gonk

You end up sitting on an island, just SHOOTING THEM for 10 minutes so you can run away >_< The sharks weren't that bad... Now, the Giant Octorocks.. >_< Wizrobes, that's what they're called. Those funny guys that teleport and do the funny little dance XD -- ..FUZZY! From Yoshi's Island! >_< Those levels are the most annoying.. I always get smacked with a Fuzzy right on a teetering log >_< Although it WAS very psycadelic (sp?) XD

The dragon ghost boss in Crystal Chronicles. I think he was in the swamp that had the stones with the Selkie writing on it. If you used life and an element together, you could do holy and it would become solid, but that doesn't last forever and the ghost of him takes less damage than the solid form. It seems like it'd be easy to use holy all the time, but my Clavat was a really slow magic caster so I would always get disrupted before I was fully charged. My boyfriend's Yuke could cast magic so fast, and sometimes he wasn't able to time his magic attack right, and he would cast his spell early and it wouldn't combine with mine to become holy. ARRGH!! Also, the huge purple guys in the later years; I think he called them behemoths. And those weird giant pterodactyl types of birds in the desert that would smack you with it's a** to attack you. scream I'm just glad that Clavats have higher defense. stare

Those Phazon Metroids on the last level of Metriod Prime. They would be just like other Metroids, but they split into two, which can only be damaged by a certain type of weapon based on their color. I always run past them. I never fight them, or I waste a power bomb to clear them out in one hit.
