Love Hina is full of references to other media. Why don't to try to compile a list of them. Try to make it more then "they said eva." Say where vol/chap if you can.
In Kistune's room (vol 4), there's something hanging on the wall saying See You Next __wboy (word balloon in the way). This refers to the most common ending to Cowboy BeBop where it ends with the line See You Next Time Space Cowboy.
When Su helps Motoko and Kanako hold off the police (vol 12?), two of the weapons she pulls out are a sturm faust (the RPG auncher on her back) and a pump action shotgun used by the MS-18E Kampfer from Gundam 0080: War in the Pocket.
Of course there are other but I can place them off hand.

"I'm not sure if it counts ,but didn't when Keitaro was looking for Naru in a later novel, he said "Will the real Naru please stand up."

It's not from Love Hina, but...
In a volume of Mahou Sensei Negima, I think it was volume 2, one page shows a computer screen with a bunch of codes and numbers, in small letters it says on the screen.

I really like the eva reference in volume 10 where Keitaro is following Naru around to figure out what she's up to, so he starts imagining various things, resulting in a really cute picture of Naru cosplaying Asuka.

Also, today, I was watching Azumanga Daioh and I think this may have been a love Hina reference:
Yukari: You guys didn't know?
Tomo: Didn't know what?
Yukari: That the son of that shrine failed to get into college!

Keitaro doesn't live at a shrine, so I'm pretty sure that's no reference to Love Hina.

Don't think so - nobody in LH lived anywhere near a shrine. The nearest thing to a "shrine maiden" in temperament might have been Motoko (although she's more samurai than shrine maiden). The only "son of that shrine" I can think of is Tenchi from "Tenchi Muyou".

DarkEvangeline The only "son of that shrine" I can think of is Tenchi from "Tenchi Muyou". Funnily enough, he was the person that came to mind for me as well, though he's more a grandson of the shrine than a son (Katsuhito is Tenchi's Grandfather).

I can't remember which volume of the manga this is from, but it was when Keitaro had to rescue Naru from that huge zepplin of Su's. He makes a reference to Final Fantasy X after his fight with Motoko. He used her "Boulder Cutting Blade" technique and she asks how he used that. Keitaro said something to the effect that he had seen her use it so many times that he learned how to do it himself. He said to think of it like Kimahri's "Lancet" ability. If anyone remembers which volume of the manga that was, let me know please.

I was actually about to make a thread about this haha.
In the second the last panel I think of volume 14 where Naru is calling Keitaro a pervert and chasing him at [spoiler in white, highlight it to see] their wedding You see a character from Negima!, I think her name is Mei, standing next to the new girl, Ema I think her name is. I've noticed a fair amount of Love Hina references while reading Negima! I just can't think of any. Also a big thing I noticed, Naru looks almost ,key word ALMOST, exactly like Saati from A.I. Love You, not so many people seem to know it but Ken Akamatsu did that too, I think before Love Hina.
