I would say Squirtle, since it's got a hard shell to protect itself from the powerful crushing jaws of Totodile. Plus, once Squirtle's defenses have worn the Totodile out, it can then launch its attack back at Totodile with full force.

Zarka I would have to say it would all depend on the level and the attacks they know and there stats of course. The levels would assumedly be the same, and it would simply be the mean stats of the species. The attacks would be the best versus the opposing person, for instance in Lapras vs Articuno a Lapras would have a Thunderbolt for effectiveness even if you wouldn't use it otherwise.

Although their fire attacks would be useless against one another, take into consideration Nintetales has moves like Confuse Ray which can render Flareon useless for a few turns, allowing it to inflict damage on it.
