You have to go to the ship wrecked boat in the middle of the desert. If you've already gotten that far, it should run from you. When it does, you then have to use the pokespots that Duking showed you to find the bonsly again, capture it then return it to the girl.
Bonsly should be in the very back of the ship when you first find it. After you chase it for a while, wait until it calms down, and it looks like it's sleeping, then slowly walk up behind it. You'll startle it and the bonsly will run out of the ship.
Wow, it's been a while since I last played the game and I still remember this...
