Q. Which thread would my character be in? Leviathan, Academy, or Safe House?
A. It honestly depends on where your character was at the start of the meta. For the most part, juniors and freshlings will be found in the academy thread.
Q. Characters who left off at the Hallows eve festival would that count as academy??
A. The festival was on the academy grounds, so if you wish your character to have been still there at the time of the evacuation then yes, it counts.
Q. Do beings of the above and bellow have stories of vampires or zombies??
A. Yes.
Q. Is there any reason a NM/DD in Below would not be in one of the designated shelters?
A. Yes, but for the purpose of this meta, anyone signed up HAS to be in one of the three locations. NPC friends they have or family could have been left behind, but to ensure this meta goes as intended, characters owned by customers in this meta must be in one of the three threads.
Q. If they were out trick-or-treating would they be more likely to be in the safehouses?
A. That's up to you! They could have been trick-or-treating at the houses by the academy, causing them to be seized and brought there. Or not! It's up to you where they were located. Most likely, freshlings taken trick-or-treating with caretakers would have done so near the academy.

Q: If my char is studying ot be a doctor/healer and is currently enrolled in Leviathen but hasn't completed any classes yet- does she have any skills in healing that can be used to help others? or is she just completely untrained?

Unfortunately, I can't yet give that answer until the true part of the meta is revealed :c If there is something hostile out there, or in the off chance something CAN hurt people arrives, then yes, but right now no information is around to indicate whether anything hostile will arrive at the meta.

If she is training to be a doctor that is up to you. Most likely they've had some classes in character, even if out of character you haven't done them!
