How a Pokemon is colored depends on it’s genes. A Pokemon will always have two genes - a dominant and a recessive.
A dominant color gene covers at least 60% of a Pokemon’s body. A recessive color gene covers up to 40% of a Pokemon’s body.
Types of Genes
Normal (N): Original Pokemon colors. Shiny (S): Shiny Pokemon colors. Color Variation (CV):
Colors outside the normal or shiny color scheme. Normal or shiny colors in a larger than normal proportion on a pokemon (ex: an all orange growlithe is a color variation).
Some gene types are stronger than others. In general, it goes: Normal > Shiny > Variant
A normal gene is dominant over shiny or color varied Pokemon.
If a Pokemon has a shiny gene and a normal gene, the normal gene will take the dominant role and color the majority of the body.
A shiny gene is dominant over color variations. In discussion, the strongest genes are listed first, so it will look like: Dominant/RecessiveIf a shiny or color variation manages to dominate a normal gene, this abnormality causes the normal gene to be classified as a color variant. Therefore you will never see shiny/normal or variant/normal. Instead it would be shiny/variant or variant/variant.

Additional coloration rules
Pre-Gen 5 colors are not used as guides to normal colors; Gen 5+ is our official color guide. Ear color is determined by coloration and may show up on the body even if the original pokemon does not have that color. Natural pink ears may be added to our lines if the original pokemon does not have ears. Eye color is independent of these genes and can be any color, regardless of coloration. In some pokemon mouth color is determined by coloration (ex: Haunter). Nail and teeth color may or may not be determined by coloration, depending on the pokemon. However, they are usually natural colors. Marking patterns have no effect on coloration. Colors cannot be flipped and considered normal (for example, white swablu with blue wings is not normal). Cubones are allowed war paint-like markings on their skulls that is not a part of coloration. The markings must look like paint and cannot cover the majority of the skull.
