So I made a new character and headed straight to septimus to transcribe the lexicon, after hours of trial-and-error of sneaking past everything inside the ruins before blackreach and blackreach itself I did the quest and returned the lexicon, however he did not open the box, do I have to wait until I reach that quest in the main plot or just wait? as he said he will find me when im needed.
mind my lack of grammar, was rushing this post.

For the second half of the quest, collecting the various Mer blood and thus unlocking the Dwemer Box, you have to be level 15 and wait for Septimus to send you a letter telling you to return via a courier.
By doing the quest, Discerning the Transmundane first you can basically skip the MQ quest called Elder Knowledge as you will already have the item needed. Unless for some reason you left it behind in Blackreach.
