The Konoha ANBU and Tracker Ninja's headquarters is in a lone building on it's own. It is a short ways from the Main Streets and the Hot Springs. The building seems to be somewhat similar to the Hokage's Office building, except with color and size differences. This building basically has everything in it that ANBU Black Ops needs for surveillance, as well as important hidden documents.
The building has many rooms in it too. The hallways are filled with ANBU masks, which represent the past members that might have resigned or have been killed. The first room in the building is the Head ANBU's Office which is also the first room you will pass by. This is where the ANBU meet to speak about missions that have been announced directly from the Hokage.
