There is nothing wrong with masturbating with a condom on. If you can have sex safely with it, you can masturbate safely with it. Some men actually prefer to masturbate with condoms.
And btw, I don't think your mom meant "just in case" you felt like masturbating, lol.

As for your question, you can masturbate with or without condoms. It's really your own preference.
As Kukushka said though, I think your mom gave you the condoms for "another reason." xd

My fiance was using condoms PRECISELY for that matter for awhile. Why?
"Easy clean up" is what he said.
If you have a clinic that would allow you to get tons of free condoms, this is yet another great usage for them.
Plus, if they're lubricated, it can actually feel pretty good!
