In the video, note the careful mention of Christianity, "Crosses were turned into Swastikas". Uh, WRONG. Christianity didn't promote Nazism. Paganism did. Hitler's group took guidance from pre-Christian mythology and Wagner, not the Church.
It is also interesting to note that while the ladies of the 99 are dressed modestly, none of them are wearing hijabs.
The creator of the series says he wants to separate Islam from the ideology that led to 9/11. I don't think he'll succeed, but it's a start.

Proof that Paganism some how promoted Nazism? A good ol' friend of mine says that the peace sign is the cross upside down with the arms broken, but I think that's just an odd coincidence.
I don't see a problem with it. I took a brief look at the character list; it's not what one might stereotypically expect. (A bunch of arabs with maybe a black guy thrown in)
I took a look at several of their powers; I must say I like some of the concepts.

And yeah, I've heard that the peace sign is a mockery of the cross, showing how much they hate it by turning it upside down and breaking the arms.
