To get yours working again, you have to delete EVERY message in your inbox. This is how I fixed mine. Careful though, there is a chance an unread message has been either placed somewhere in the middle of all your PMs, or has been moved to the end.
The reason why the PMs are screwing up is because Gaia modified the date stamp of each message. There is an error in their system that places messages in the order of June 26-7, to July 1st, then to June 28-30. Check around those time stamps for your missed messages.
Again, to COMPLETELY correct the problem, for now, you need to delete ALL the messages in your inbox.

Neither have I. Boy, I have a long way to go... v_v I'm sometimes too lazy to delete messages I want to save. Or save them when I want to save... whatever. At any rate, I have to go through them with a fine-toothed comb, now...
