Ninjas totally beat pirates,
Historically, Pirates used their swords far more than their guns, Ninjas would do the same, Pirates wouldn't stand a chance.
If Pirates did turn to their guns, they only had 1 shot, 1 shot that could possibly not fire at all, and unless it hit something vital, the Ninjas would keep going like nothing's wrong, they knew how to handle pain extremely well.
If the guns of the Pirate's time were more reliable, more accurate, and could fire more than 1 shot every minute or so, that would definitely change though, Pirates would definitely win.

There is a reason why ninjas only kill with stealth. Its their tactic/strategy
A pirate would be rutheless and more hard hitting if faced directly.
no need to bring up their pistols and cannons
