I'll start with two for now.
Portal's Still Alive. Also on Rock Band.
Majora's Mask Final Hours theme.
It's amazing how the Majora's Mask theme can stay so frightening, years after you were just a kid when you first played it, and after hearing it several times already.
The sense of hopelessness may even cause some people to forget that the Song of Time can be used at any time, leading to a completely avoidable game over. Well, that sense of hopelessness is part of the core values in the game. Without hope, we're pathetic and helpless.

Shadow of Colossus soundtrack for me. (It was only released in Japan and I don't know where to find it besides myspace.)

I love the Zelda soundtracks all except TP. I like them enough to hear them with the game but by itself. I donno..
