- Gendo Ikari (Evangelion) -- Has a lot of girls around him all the time, a giant cyborg with his wife's soul inside, the destiny of the world in his hands, and in the end, he both almost completely destroys mankind, and puts his hand IN a girl's breast. What's there NOT to like about him? Oh, right, the goatee.
- Makoto Shishio (Rurouni Kenshin) -- He's a kick-a** swordsman, a psycho with no feelings for almost anyone, a powerhungry b*****d... But know what? He was right in the end, his own death proves his whole point, "the strong survive, the weak perish." So, by winning, Kenshin only helped him in the end.
- Sailor Galaxia (Sailor Moon) -- Come on... The b***h just can't be defeated with any kind of attacks, doesn't give a damn about anyone, and doesn't mind getting a scratch if it means beating the crap out of someone. She's like The Hulk, but hot.
- Beta Raphael (B't X) -- A kilometer-long mecha-snake with enough power stored to destroy the Earth. Enough said? Wait, don't judge it wrong... All it really wants is to eat... The whole planet.
- Illusionist (B't X) -- A clown on a Gargoyle, who can brainwash people at will, or control their bodies. Oh, and he's got a very freaky sense of humor too.
- Myserim (B't X) -- He's got a giant, technically indestructible Hydra, a hydra-ish whip that can inject poison straight into your veins, and the ability to turn people into sand. Not someone one would like to find in a dark alley... Or anywhere.
- Pegasus J. Crawford (Yugioh) -- Imitated by many, but really, no other villain in Yugioh got to such levels of "I'm cool while making you suffer" as he did (Marik? Marik is just a schizo loser. And Bakura... He was kinda defeated with one simple word.)

I totally agree with the "homunculi" and "Pegasus J Crawford" ideas.
But lets not forget "Sephiroth" on Final Fantasy.
(it's kind of an anime what with "advent children" and
especially "last order")
But as for favorite villan, It kind of depends on my mood.

Envy: He kicks a**! mrgreen If a show involves a shape shifter, they usually become my favorite character. However, I've never before seen or read a shape-shifter use imitating people as a weapon, instead of just a way of disguise. That's so cool!
Mello: I'm not sure if Mello counts as a bad guy. He lets his emotions control him, even when it would be important to stay calm. He also hates being second best at everything. I can really relate, with me as Mello and my younger sister as Near. (Even though she hates Near)
Why are all of my favorite bad guys girly-boys? confused
