The first time, when you're on the boat thing?
Just keep pushing forward, trying to avoid as much gunfire as you can, until you get to the checkpoint where they install the gun on your boat. Then, when you get into the big clearing a few checkpoints ahead, you can shoot it down.

I'm not on a boat... I'm just on foot.
I'm forced to go to the lab via the canals because the teleporter didn't work.

even I'm past that. WAAAY past that. I haven't played through that part in a long time, but I do remember there was a doorway. head straight towards it. the Hunter helicopter is invincible to small arms fire, so don't try to shoot it or else it will frag you in so many ways you didn't even think were possible.

But seriously, stay behind cover and run to the next safe place when the firing stops. I'm pretty sure you can't take it out with your own weapons and will have to run around until you get to a turret.
