As we all know, Console FPS games are never as easy to use as a mouse and keyboard. But, there are some exceptions in which a console FPS does, in fact, feel fresh and easy to use. Name some examples.
1. Metroid Prime 3: Corruption (I bet you knew that was coming.)

I might disagree to some extent on the mouse and keyboard being the best. I don't really play PC games, but I can see some disadvantages over a controller, like the sheer convenience of having assigned buttons.
Halo (probably saw that coming, too) seems to have nailed the layout. Every button made sense for Halo 2, but Halo 3 stepped it up and put weapon controls on the bumpers. Metroid Prime was done very well (outside of Hunters) when it comes to good use, but mostly because of the adventure/platformer aspects of the games. Hunters was just a little odd with the touch screen confused

I liked Call of Duty 2 and Bioshock.
They had easy to use controls.
I used to hate FPS because the controlling was always awkward/clunky... but now it's one of my favorite types of games.

Meh. I feel that the Pointer control is even better than mouse and keyboard, definetly more natural.
