Since I've only seen 3 classic stories, this is just the new series:
1. The Christmas Invasion - David Tennant's introduction won me over to Ten fandom.
2. Bad Wolf/The Parting of the Ways - Funny, dramatic and suspenseful.
3. Utopia/Sound of Drums/The Last of the Timelords - Intense!!
4. Dalek - The first time I saw one, and a great introduction it was.
5. Smith and Jones - Just a feel good episode.
6. The Empty Child/The Doctor Dances - Funny and good plot.
7. The Impossible Planet/The Satan Pit - The scariest, I thought!
8. Gridlock - My favorite New Earth story, with lots of connections.
9. Aliens of London/World War III - I might be alone for liking this but it was the first 2 parter I saw, and I was really starting to get into the campy-ness of the series.
10.The Girl in the Fireplace - A nice blend of space and history.
(It was hard to pick only 10)

I posted here back in July, but it's changed a bunch now. I'll do separate lists for new and old, since I've seen some more new now (though not much). Way hard in the Classic to narrow it down to ten. gonk Can't quite get the order right, but still...
Classic Series 1) The Time Monster (3) - Still has a few of my favorite D.W. moments. I just love it. 2) The Mind of Evil (3) - Bringing in horned beast mythology and black magic to meet with...a horned beast who is ready to abandon this world. 3) The Happiness Patrol (7) - It really gets to me. I just love it. 4) Warriors of the Deep (5) - Takes me back to "Doctor Who and the Silurians", which I liked, and I empathized with the Doctor at the end. 5) Inferno (3) - The two worlds are so different and yet so similar. I love that! Werewolves, green slime, sabotage. I love the Doctor! 6) Castrovalva (5) - I love the Fifth Doctor, but the Master's cunning plan and all backfires, but is fun. Nice scenery. 7) Earthshock (5) - More favorite D.W. moments. I liked Adric, though, and was a bit sad when he died, though I knew it was coming. 8.) The Invasion (2) - I love Tobias Vaughn as a villain, the Brig, the photos in the sewers scene...What's not to love? 9) Spearhead from Space (3) - Autons and laughs... 10) Robot (4) - I just love it. I especially love the scene at the end where the Doctor tells Sarah why he had to destroy the robot.
New Series 1) The End of the World (9) - Mayhem and such, and nobody sees the sad event of the end of the Earth. 2) Dalek (9) - There are more similarities between our heroes and enemies than we'd like to admit. 3) The Shakespeare Code (10) - As a girl who loves to read his plays, it just is too fun. Plus, his "dark lady"... 4) Girl in the Fireplace (10) - Very sweet with a sad ending. 5) New Earth (10) - Cat nurses, trying to save a lot of people, Cassandra possessing people... 6) Father's Day (9) - Sad and sweet. 7) The Doctor Dances (9) - He can TOO dance! Plus, happy ending! 8.) Bad Wolf/Parting of the Ways (9) - I just love it. 9) Tooth and Claw (10) - Werewolf! (and Queen Victoria) 10) The Christmas Invasion (10) - Doctor is somewhat unable until the end, but he has to help!

Here goes nothing....
1: Utopia / The Sound Of Drums / The Last Of The Time Lords. Tenth Doctor / Sixth Master. (Perfect combination. Tennant and Simm make the ultimate Doctor / Master pair. I think I yelled "NOOOOOOO!!!!" When The Master died. My favorite story. Loved series 3.)
2: Bad Wolf / Parting Of The Ways. Ninth Doctor. (I loved the Weakest Link in this ^^ And I also liked the way they exited the Ninth doctor. Fantastically Brilliant.)
3: Army Of Ghosts / Doomsday (Cybermen, Daleks, and alternate universes oh my! Sad to see Rose go, but happy to see Cybermen vs Daleks.)
4: Genesis Of The Daleks. Fourth Doctor. (The origin of the Daleks, another of my favorite serials. It was awesome to see the Doctor trying to prevent the creation of the Daleks.)
5: The Empty Child / The Doctor Dances. Ninth Doctor. (Well hello there, Jack! Jack is quite possibly my favorite companion, I loved the story and I still wish that Jack would stay on as a permanent companion. At the very least for a full series.)
6: Destiny of the Daleks. Fourth Doctor / Second Romana. (Romana regenerates! I found this comical, and at the same time annoying. I am glad that the Doctor doesn't go around doing that.)
7: Children In Need Special / The Christmas Invasion. Tenth Doctor. (The first Tennant story. He has to be my favorite doctor, and I loved the story, and the lead up in CINS.)
8: The Five Doctors. First, Second, Third, Fourth (Hardly), and Fifth Doctors. (I loved this serial, it was fun and enjoyable. I am still a fan of the Second and Third doctors xd I am also still saddened that the Fourth didn't make a full appearance.)
9: An Unearthly Child. First Doctor. (Birth of The Doctor! How can anyone not love this serial? "Doctor Foreman?" "Doctor Who?")
10: Enemy Within (TV Movie's Unofficial Name). Eighth Doctor. (McGann was a good Doctor. I still want to know how he regenerated into the Ninth doctor. And Roberts was an odd Master. But the story was good.)

n_n Well, I'm not going to say my top ten, because I haven't seen every single episode...but, favorite Doctors are 5th and 6th, so thereabouts are probably my favorite episodes n_n

Classic: 1.Rememberance of the Daleks 2.Genesis of the Daleks 3.The Five Doctors 4.Robot 5.Eathshock 6.Logopolis (Love and hate it for obvious reasons) 7.The Daleks 8.Ressurection of the Daleks 9.The Three Doctors 10.The Happiness Patrol/Destiny of the Daleks (Toss up)
Oh look rocks! mrgreen The Majority of the classic series was brilliant but some 6th and 7th Doctor were not the best stories. sweatdrop
Modern: 1.Army of Ghosts/Doomsday 2.Utopia/Sound of Drums/ Last of the Time Lords 3.Bad Wolf/Parting of the Ways 4.Girl in the Fireplace 5.Blink 6.Human Nature/Family of Blood 7.Dalek 8.Rise of the Cybermen/Age of Steel 9.Empty Child/Doctor Dances 10.Daleks in Manhattan (not the second part though) OR Smith and Jones

New Series: Top Ten in mostly particular order Blink - You gotta love the creepiness. Father's Day - it was so good I cried. And a great reminder about not messing with time. Girl in the Fireplace - the music and mind-reading scene were especially good. WWII/The Doctor Dances - can't help but love the storyline. And Jack. Human Nature/Family of Blood - the Doctor-as-a-human plotline. Perfect for this, and the references to other DW stuff makes you smile. And of course I cried. Bad Wolf/Parting of the Ways - I see it as satirical in some ways. Also an amazing way of saying goodbye to Nine. More crying too. 42 - a great idea and better in some ways than IP/SP Utopia - Return of Jack! We get to find out what happens to him. School Reunion - Sarah Jane!!!! Very memorable episode. I didn't cry, but my dad did. (Classic fan) The Shakespeare Code - Don't you just love all the banter between the Doctor and Shakespeare? ^^
Just realized that most of them are the work of Moffat. So it just proves he's a genius writer. =3

Oh, Steven Moffat is fantastic n_n Blink was amazing, and so were the Empty Child Episodes. Hell, I enjoyed all of his episodes. Let's hope he keeps writing scripts for Doctor Who, as they guarantee excitement 3nodding

A nice spread I feel. Oh and object to people splitting the "two" series up. Its all Doctor Who to me. blaugh

Well, I agree that Steven Moffat is brilliant! And he's writing one of the Series Four two-parters! Yay!
For more Moffat, get the current DWM. He's doing the "Out Of The TARDIS" interview, and I got weird looks reading it on the bus because I started giggling!
