Axel was cheating on him, he was use to it but once he actually saw who it was, and learned how many times it had happened, even as soon as there relationship started, He grew angry and started to yell, and he started to beat them both. The next day Roxas decided to leave the organization, but he had to wait for a little bit so it didnt seem like that was his reason, a few months later he actually left the organization making everyone thing it was because he wanted to see sora, when really it was because he didnt want to see Axel with another person, and he couldnt take it anymore.
Theory two:
He had hurt Axel so many times that he couldnt bare it anymore, so he left everyone. He wanted to get away just to think about it all, but when he left he got caught again.
