Uncle Kenny LilyChan MahouTragicQueen Now and Then Here and There is a great serise, the plot is complicated but it deals with rape, the horrors of war, slavery and all that fun stuff. I bawled almost every episode. I saw Tokyo Godfathers a few weeks ago, it's a pretty good movie from Satoshi Kon about three homless people that find a baby and deal with their past as they try to find her mother. I got Porco Roco for Easter, it Miyazaki, 'nugh said. And Grave of the Fireflies, duh, if you haven't already seen it. Jin Roh
There are some times that regardless of when or why a movie was made, it gains significance and importance that it didn't have when it was originally released because of global events. This is one such movie. The idea of terrorism wasn't born on September 11th, 2001 but it's definition and application became much clearer to Americans on that day. What makes Jin Roh so much more important now is that it's about terrorism and how it is managed and exploited by the state. Beautiful animation and mind-numbing plot in the best way.
FLCL
You've probably seen it, but why not. This has to be the most understimated show in history. The irony of it is that it gets called random because of it's complexity. If you watch the sub and manage to figure out what they're really talking about, there's all sorts of goodies in the show. The reason I say the sub is that on the dub they swapped out all the Japanese pop culture and language jokes with American ones. "I told you to get me the one with the Anna Nicole Smith centerfold!" It took me three or four viewings to figure the whole thing out but it was worth it.
Chobits
You might not have thought of this one, but who knows. To me it works like Asimov filtered through the mind of a twenty something Japanese artist. The philosophical depth of this series knocked me on my a**, it goes as deep as Ghost in the Shell especially in the manga. I haven't seen all of the anime, but they worked harder to make it light hearted and humorous in the anime version and some of the added stuff like Hideki actually going to buy Chi's underwear was just hilarious and not in a perverted or exploitative way.

I love FLCL and Chobits! I agree with you about having to watch FLCL several times to understand it, but it never gets old! If you want a rather short anime that will make you question your very existence and leave you very confused, watch Serial Experiments Lain. It is very complicated, but it is also a good anime.

Grave of the Fireflies is on my all-time favorites list...it's a wonderful work. ^^ And I know I shouldn't have to worry about this, but just to cover all bases...DO NOT WATCH THE ENGLISH. THE VOICEOVER OF THE LITTLE GIRL SOUNDS LIKE SOME 20 YEAR OLD WHO HAS TO GO POO. >.> As for a good, thought-provoking series...no one throw rotten food at me, but I say GWing. 'Specially Endless Waltz. It has lots to say about the nature of war and of humanity. But really, if you wanted to, you could take Panyo Panyo Di Gi Charat and find a deeper meaning. So, I say go with whatever looks good. ^^;

Serial Experiment Lain
A bit on the quiet side at first, but it incorporates a very intriguing, dark story. The characters are very developmental, going through clear changes as the story unfolds. Philosopical, Theoretical, and Poetic.
Elfen Lied
Despite it's blatant use of nudity, this one grabbed my attention from the get go. A very mysterious story from the beginning parts and an intriguing plot. Interesting, charming, and humorous.
Paranoia Agent
From the creator of Perfect Blue, which I also highly recommend if you have not seen it. Very ambiguous, a story that keeps you guessing, and very intriguing characters.
That's all I can think of off the top of my head.
