Since people are including non-playable characters and main bosses I'll go ahead and include them in my list. Just finished my top FF Female characters, so here are my top 5 Final Fantasy Male Characters
5. Balthier (FFXII)- At first glance I thought he was going to be a lame Han Solo copy cat, what we got instead was something much cooler, Balthier is an awesome pirate who exudes confidence and coolness. Of all the gun wielding characters in Final Fantasy he was my favorite. And his cameo in FF Tactics War of the Lions is pretty cool as well.
4. Zidane (FFIX)- After having the emotionless brooding emo main characters in Cloud and Squall in VII and VIII Zidane was a nice healthy change of pace. A very up lifting and fun character who I was happy to follow in his adventures. He is one of my three favorite characters in Dissidia (Jecht and Shantotto the other two), and while it's not his official theme song, the song, "Your Not Alone" is my favorite song in any Final Fantasy game, which was played during a very dramatic scene where Zidane's world, his very existance was turned upside down and we truly feel for the pain he was going through. Not my favorite main Protagonist in an FF game, but as a character in general he is one of my favorites.
3. Ramza (FF Tactics)- I normally bounce back and forth between Cecil, Zidane, and Ramza for who my favorite Protagonist or Main character is in an FF game is. I know I've made posts in the past saying Cecil is, but right now I'm going to go with Ramza. Tactics has a great story, arguably the best story out of any Final Fantasy game, and Ramza was a great main character to play through it. I especially loved the re-release on the PSP War of the Lions and the beautifully animated cut scenes they put in allowed them to show more of Ramza and how he interacted with Delita and others, making it fuller and more enjoyable. Ramza and Delita both are #1 on my Dissida 012 wish list.
2. Jecht (FFX/Dissidia)- By far my favorite villain and one of my top three favorite playable characters in Dissidia (As mentioned above.) Jecht really is Square Enix's answer to Chuck Norris, he was a tragic hero who fell into the role of villain due to his and Summoner Braska's sacrafice, and even though he treated his son harshly, he loved Tidus. He just really didn't know the best way to express himself, but so much of what he did in X was for Tidus's sake, including trusting him to be the one to come to Spira to set him and the world free. This sets him apart from your cookie cutter "I want to take over/destroy the world" villain we've come to see in every other FF game.
Honorable Mentions: Cait Sith (FFVII), Cecil (FFIV), Kain (FFIV), Sazh (FFXIII), Cid Highwind (FFVII), Auron (FFX), Sephiroth (FFVII)
And my favorite Male Final Fantasy Character is...
Red XIII (FFVII)- Of all the characters in Final Fantasy, I feel like I have more in common with Nanaki than any other characters. Love of Native American culture, people assuming we are older than we really are, and even at times trying to act older than we really are, and of course me being almost as hairy as Red XIII is. But one thing that separates Red XIII from every other character, the scene in FFVII when he see's his father Seto in stone is thee most emotional scene in any FF game. The music was just perfect for that scene, and it always tugs at my heart strings every time I've played through the game. If an emotional scene for a character can have such a huge emotional impact on me, how can't I list him as #1 on my list.
This list was much harder to do than my top Female Characters list. That one I knew who I wanted to place where. This list I think I redid 4-5 times before I got the characters in the order I wanted them in. I may later on even go back and change it up again. But for now, I am happy with the list I have.

my favorites are: Edgar(FFVI) (he's just awsome with the ladies twisted ) kefka (FFVI/dissidia) (actualy succed in doing something most villains only dream of... he destroyed the world!!!!) kuja (FFIX/dissidia) (same actualy as kefka) hope (FFXIII) (litle emo kid... i cant decide who's the bigger emo... hope, cloud or squal...)

Vivi (FF9) A bit on the meek side, but he's the kind that faces his fears, no matter how afraid he may be. He's got a lot of personal courage and is, at the same time, one of the most lovable characters in all of Final Fantasy.
Zack Fair (Crisis Core) I love the break-away from emo heroes like Cloud and Squall. Zack is a refreshing burst of energy and optimism, yet loyal to his friends (hence The Puppy). Super-sad ending, despite the fact that everyone knew his fate before they even picked up the game.
Adlbert Steiner (FF9) This guy has made me facepalm more times than I care to count, and roll around laughing. He's got a thick skull, but he can be a bit profound at times, moreso towards the halfway point on.

Well, My favorite villain is Emperor Mateus from FFII with Kefka Pallazo from FFVI close second.
In terms of Heroes, I cannot decide very well, there are too many cool ones.
