Gesundheit = 'Good Health' Helps to have a German exchange student living with you ;]
I think it would be irksome to anyone no matter what religion they belong to. I wouldn't go as far to say it's offensive, but if they know of your religion, or lack there-of, and you can tell it in their voice then yes that is extremely rude of them. *sneezes* 'God bless your soul' *eye twitch*

To me, it all depends on how the person says it. If I tell them I'm having a hard time, and they say they'll pray for me, I don't mind at all. They genuinely believe that praying, and asking the Lord for assistance will help me, so their intentions are only good. I thank them. On the other hand, if they say it as though it's a threat, or a condescending sneer ("I'll pray for you, I hope you mend your awful, heathen ways!") I take it as an insult. Which it is. Their intentions are not good, their intention is to belittle me and make themselves feel superior. Nobody has ever said it like that to me, but if they did, I don't think I'd bother to respond.

h y p o c h r i s t i Whenever something unfortunate happens, I have people tell me, "You're in my prayers," or "It's God's will," "Bless you," etc.
I've always felt really uncomfortable saying thank you (most of the time I have anyway to avoid looking unappreciative), but I don't know if it's my place to speak up. Do I have the right to convey that I don't want prayer or religious statements? I'm afraid that even "I appreciate your sentiments, but I'm nonreligious" could come across as rude.
Surely this is a situation some of you encounter as well, so how do you respond?
well, i am a catholic so i dont have the same views but, if i said that to you and you told me that you were unreligious i would be a little offended but would understand and respect your views.

I suppose you have a right to express your opinions, but you'd need to be careful not to come off as rude or offensive. I'm a Christian, and I believe prayer would work (No, I do not believe praying will magically make everything better, so please don't shove Haiti or Japan down my throat or whatever).
