Because she was just another character who had no real value.
I would have personally killed off sakura and sent naruto into a darker state.

True but still shizune should live, oh and I would say to get rid of the scientest thats with shikamaru but i belive that she is naruto's mom just all crazyfied...if you look close she looks at naruto all weird and has the same hair as her too...

Shizune really didn't have reason to live on in the manga, many old people don't. Its the manga's way of saying out with the old and in the with new. Notice all the old people have been passing away in shipudden since the beginning.
