The first time I played two story bosses stuck out
Materia Keeper and the demon wall
I lost a good few days on materia keeper (due to my lack of saving and lowish level) and a week on demon wall
I'd say Ozma is the hardest boss in any final fantasy, but that's just my opinion.

Emerald weapon..ruby weapon....and....that one you have to fight when you do Yuffie's sidequest, mostly 'cause they take your matera.
