Now I have to add One Piece, and I know, it's really weird, but some parts really are pretty sad. Especially the Arabasta arc.

Yeah,I cry here and there...oh,who am I kidding,I cry at almost every anime I see >< Some of the ones that were really sad are:

~Brigadoon (Please don't think of the play....)
~Haibane Renmei
~Grave of the Fireflies
~Nausicaa of the Valley of the Winds
~Shadow Star Narutaru
~Appleseed
~X/1999
~Angel Sanctuary
~Voices of a Distant Star
~Revolutionary Girl Utena (both the series and the movie...)
~Eureka Seven (especially the end)

Hah, I've cried tons of times while watching anime. From the top of my head I remember crying while watching:
Fruits Basket
Grave of the Fireflies
Full Moon wo Sagashite
One Piece
Final Fantasy Advent Children (Aeris makes me sad, okay!)
There's most likely more, and I'm just forgetting them.

There's been a bunch that have made me tear up at extremely happy moment, but Eureka Seven just wiped the floor with me, especially the ending.

Fullmetal Alchemist made me tear a bit at the end, and the movie did the same. And maybe Naruto can't remember...

The only show that has ever made me cry was Fullmetal Alchemist, and that one made me cry A LOT. Episode 50 was probably the worst for me, but during the whole week leading up to the final episode, I would just spontaniously burst into tears because I knew my favorite series was about to end. And after the movie, I cried some more because I knew my favorite series actually was over now.

Sailor Moon. Whenever a Senshi (and some of the villains) die, I feel quite bad. Specially in Stars, when the "Inners" died protecting the Sailor Star Losers. sweatdrop
Kimagure Orange Road. There's sad moments along the way, but the ending movie itself is too damn sad.
Card Captor Sakura. Only the ending movie is sad, the anime itself is pretty light-hearted (okay, so the alternate reality in the battle versus Yue, and some other moments, were quite sad too...)
Evangelion. Only in episode 23, when Rei dies. Saving that loser Shinji. crying
There's other anime that make me cry, but not of sadness. (t3h lame, it hurts!)
