Okay than, thats what I thought it was for the Jutsu slots anyway. Just wasn't 100% on it. And I understood the whole 2pts=+1 to all sub stats within the stat group thing.
So how do you get the Points to use on the Ally Item? 40 Lines = 1 Point?
What? You pay for points to use on your ally.
My ally is level 510. 20 points are spent on the base ally effect, 30 on skills, 50 on items. After that I had 410 point, and if I remember correctly, I spent all of them on ally stat buffs.
I think the part where you're confusing yourself is that you are treating your ally as a completely separate entity from your character, when in reality, it totally isn't.
Allys/Summons don't need to train for their stats to get stronger to keep up with you. An ally's base stats are half of what your stats are, (which part of the reason I fought tooth and nail to be able to buff Akane at least a little bit because RPically with her story it made little sense for her to be that weak, at least right now). That means if you had 200 in every stat, your ally would have 100 in every stat. It also means that if you went on a crazy training mission after getting your ally and boosted one of your stats to 300, your ally's stat would be boosted to 150.
Now, all of that takes place before the stat buffs that get placed on an ally.
Really to explain this, I'll pretend to make Akane's Taijutsu stat bracket to make it make sense.
Now, lets assume that I used 100 points to buff Akane's Taijutsu Meaning everything in the taijutsu bracket gets buffed by +50.
Kenta's Taijutsu Bracket
Strength: 250
Agility: 200
Akane's Taijutsu Bracket calculations.
Strength: (Kenta's strength/2) + Akane's Stat buffs
Agility: (Kenta's agility/2) + Akane's Stat buffs
Akane's Taijutsu Bracket
Strength (125) + 50 = 175
Agility (100) + 50 = 150
Now, if Akane was a summon, her base stats would be the same as Kenta, so lets look at that.
Akane as a summon Taijutsu Bracket Calculations:
Strength (Kenta's Strength) + Akanet's Stat Buffs
Agility (Kenta's Strength) + Akane's Stat Buffs
Akane as a summon's Taijutsu Bracket:
Strength: (250) + 50 = 300
Agility: (200) + 50 = 250
Now, that is part of the huge difference between Summons and Allies. That isn't the only difference though.
Allies also have a glass ceiling.
Because Allies don't cost chakra to use, don't use uses when they aren't doing anything, and no matter how strong they are, will use the same amount of uses to make an action (My brutal ally will use the same number of uses as something that I pull together with 40 levels), and because it would be silly for me to be ordering around someone who was far superior to me in every conceivable way and didn't exist in the mortal realm because of my chakra, Allies cannot be stronger than their owners. In fact, allies can only be 90% as strong as their owners in any given stat (unless stats are switched around, which would allow someone with no ninjutsu but a bunch of taijutsu to have an ally who kicked people in the groin with ninjutsu)
For a quick tutorial of this, I'll use the same stats as before.
Kenta's Taijutsu Bracket
Strength: 250
Agility: 200
Akane's Taijtusu Maxes
Strength: 225
Agility: 180
This means that no matter what points I spent on buffing Akane's stats, until I get stronger, that is the highest that they can get.
The way of calculating this is to take your character's stat, divide it by 100 and then multiply by 90.
It was debated as whether or not it was a good idea for a little while back in the day when it was originally conceived of, but in the end it means that as a Kage I can't build super humans for my genin to bring around with them so that they can throw a big ol' water balloon full of rape at whoever they want.
So, to cover in simplest terms.
The base stat is directly related to your own stats, meaning that your ally/summon will grow stronger as you grow stronger. The stat buffs are like a completely free buff that goes on top of your ally/summon's base stats. You don't need to train your ally/summon to make them stronger, they just do.
