I'd make Rena and Ouka's boobs bigger. Espescially Ouka's....And make more old men who like to watch the little girls and boys :3 That'd be hot D:< (Note: I don't like their boobs D: It's for Balmung and the old people xD

I would make Piros a main charater
hes just that funny
and in G.U he needs his theme music again
like in .hack//Infection when he was in your party the area music was his music

Make it so Bordeaux stayed an aloof yet damaged awesome female instead of a secretly clingy one. No, really. Making it because "I SECRETLY HAD A CRUSH ON YOU LOLZ" and not "I'm just playing because I has shitty rl, and you embody everything that's in it" was lame.
Remove AIDA entirely. Or at least make what's developed as cool as what's in the trivia. Seriously. AIDA Severs, trapping SO MANY PEOPLE INGAME for so much time and WHOOPS ONLY FIFTEEN MINUTES just made me think I was watching an angstier, steampunk digimon series.
MAKE IT SO THOSE NEAT LITTLE FUNCTIONS INGAME WERE USEFUL FOR MORE THAN ONE VOLUME, OR DEVELOPED FURTHER INSTEAD OF BEING DITCHED FOR SOMETHING COMPLETELY DIFFERENT.
And moar piros. <333

How about Sora NOT getting data drained by Morgana. Yeah think that's pretty much it. I dunno let some other 10 year old lose five years of his life in a coma. =_= and then come back as some cracked up...imma stop now...
