This being basically a RPG... there is always ways to regain "mana" in in this case, chakra, faster than normal.
Best thing I can think of is another one of those perma-skills...
"5% more chakra regained per turn via chakra control DC 40 20/20 training."

Okay, I seriously think INT should effect skill points, its like the only useless stat right now.
Str - melee Dex - Dodge + ranged + Ref Con - HP + FORT Int - speed up trainging ... Wis - MHP + Will + Dodge Cha - All mission based skills Chk - CP + added to a lot of jutsu.

Craft DC 25 vs 1d20 + 25 Craft + 3 Research bonus... Is that what you mean?

You mean like every other D20 system? I think its smart though, the general formula usually being 4+int mod per level.

Sorry. smile You can essentially create a character that's pumped on only Int and yet be a Taijutsu powerhouse... surprisingly. Int also affects genjutsu damage you know razz This is new though.. usually people talk about how useless Cha is XD

Well now that you mention it, Kouri-chan, >.< If it were me, I'd make CP dependent on con and int, since chakra is a mix between physical and spiritual energy.
Also I wouldn't have made that second group of skills. Taijutsu should be treated as unarmed damage, with certain styles(after you've trained them a bit) boosting the unarmed damage of the player. That way you can make a pure taijutsu user who stil has to train his str up the wazoo to deal enough damage to be comparable to jutsu. Of course this is all just silly stuff that really doesn't need to be fixed, it would just make things a little more diverse and sensical. But D&D has yet to so everything in accordance with common sense, so I really can't complain too much.
now, see, 10+int would be redonkulous. The most skill whore-y classes in D&D only get 7+int . I see your POV though, Kouri, since in this system you can train ability scores. If the system called for rolling stats instead of distributing them, getting skill points per level would make more sense.
All in all, I'm just here to give people something to think about. I'm through with trying to change the system, >.<
