The hair color, size, age, personality, the position (like in a non-explicit picture), the expression...there are so many ways to tell the seme from the uke. The seme is almost always sexy and the uke is almost always adorable 3nodding
It's actually pretty easy; the only couple I had problems with figuring out who was seme and who was uke was the slash couple L and Light from Death Note.

Honestly, I'd say personality, emotional state (the uke is usually confused and /or hurting) Experience and well, to some degree looks all determine who's where. However, I do love a good switch. blaugh You're right though. Sexxy over Cute happens alot more than cute over sexxy. Except when cuddling. When cuddling occurs, usually the uke/cute one gets the top.

The one on the bottom is the cute one who likes to be on the bottom.
The one on top is the sexy one who like to be on top of the cute one and who makes the cute one sit on top to see him blush ^^

I think, that for some odddddddddddddddddddddddd reason. If it's a couple involving a protagonist of the text. [Eg. SasuxNaru = Naruto] then he is at the bottom. So if it's Bleach, Ishida and Ichigo... Ichigo would bottom. Likewise for Harry Potter, Harry and Draco. Harry would bottom. It's just a thing of mine. One Piece, Zoro and Luffy <<< this is of a different reason. Can you see LUFFY being ON TOP OF ZORO? burning_eyes NOOOO. That would be just weird. No?
Reasons: Luffy is all 'bouncy' and happy while Zoro is aloff and 'distant'.
Zoro is older than Luffy. Which I don't really think should matter but in most cases it does, for other people. >_< I mean, if you think about, what ***** goes after a 5 yr old to top himself? talk2hand
Luffy is so much 'cuter' than Zoro and less muscular looking thus making him the more 'effeminate' of the two. And for various other reasons it's more sexy that the first mate is 'topping' the captain. WOAH! Do I sense a ranking disorder?! YEOWZA. We need more ZoLu. It's cute, hot, sweet, angsty and ZORO IS HOTT. 8D I CONCUR! xd heart

Sadly I am one of those fanfic authors that Yuudai and other gay young men likely despise sweatdrop I will confess I have been brainwashed by the sterotypes -_-. I've done silly little things like, if they're both aggressive, whoever is taller is on top. Of course the more I look back on that now, the STUPIDER it seems. Especially since I know so many gay couples now and have so many gay friends. It's something I am going to have to work on changing.
Lately when I have been writing fanfiction though I have had at least one of the characters with sexual experience and one with out. The first time they go to be intimate the one with the sexual experience is the one "on top." It's not the best system, but it's a start, and further into my fics I am going to have the two characters try to switch places once the inexperienced one gets some knowledge and confidence...

I wouldn't say I despise the fans of the Seme/Uke dynamic, but the dynamic itself. So no, I don't despise you; I never would. smile
The good thing is that you admit to doing so and make small changes along the way. Besides, we all have our preferences, right? But to be completely honest, if I read a Yaoi fanfic/manga and it turned out to be some Seme/Uke relationship in it, then I'd probably put it down. confused
It is just...so heterosexist in my opinion.

But it depends a lot on the character. Height, age and personality play an important part as well. Agrees fully. And Seme would be on top for me and Uke on bottom. I guess I would be on the bottom. -.-'
