While I get your point about good people being able to be portrayed as bad guys they arent really villains, basically if you ever look up the word Villain your going to get "Wicked or Evil person" and these people your describing arent wicked or evil they are just misguided, So like I said I do get the point your trying to make but they arent really Villains in the tradtional sense.

Yes an evil person might see good as evil and evil as good.
It is also possible for someone to be portrayed as a villian, even though, in the long run, their actions will result in something good.

Whether a single person sees good as evil is irrelevant.
Good and evil in the terms of villian or hero is defined by the average joe, not the single misguided exception.

I like villans who aren't true villians. I mean an aging wizard finds that his grand daughter(or son) is dying from a strange affliction, and suddenly rages all hell across the land for a cure.

I have to agree with this one (well not the best bad guy but pretty bad). While I dont like Loth I cant deny that shes an evil b***h, even to her own followers shes pretty cruel.
