I think Natalie and Leon in Radiata Stories (But you only fight them if you choose the non-human side). It's a 2-on-1 battle, so I had to use massive healing items, and they both had a lot of HP. I guess it took like 45 minutes.

Probably the final boss in KHII. I can't remember how long it took me, but I know it was long.

Xenosaga ep1 before I got that robot at the end. I forgot what battle but it took me two hours XD I'm still on Xenosaga ep2 but I havent played it in awhile and I bought ep3 so its waiting for me.

.//hack... I don't remember what number it was that you fight this boss or what it was called anymore it was so long ago. All I know is that it took forever to fight him because you had to do it a special way, you had to kill a certain minion that he generated out of the dosen that he generated every time, then go after the heart itself. All the wile, the rest of the minions are attacking you and your party... It wasn't that the fight was hard, it was just tidious... I started the fight at like.. 10:00 (( insomnia)), and ended I think around midnight-thirty. Took for FREEKING EVER!
Also in a recent fighting game, me and a friend of mine actualy tied, the first round he won, then we tied, then I won... THEN WE WENT INTO AN EXTENTION! Each match was at least two minutes long, and for a one on one battle that was pritty insane.

Doom: The Spider Mastermind on Nightmare difficulty, and the Cyberdemon on Nightmare.
Doom II: The Icon of Sin on Nightmare difficulty.
Halo 2: Tartaurus on Legendary difficulty.
Doom 3: Sabaoth on Nightmare difficulty, and the Cyberdemon on Nightmare difficulty.
Metal Slug X: The Mission 2 boss and final boss on Hard difficulty.
Metal Slug 3: The Mission 2nd, 3rd, 4th, 5th, 6th, and final bosses on Hard mode.
Alien Hominid: The final boss on Hard difficulty.

ji-an well, The longest battle I've ever had in any video game would be legend of the dragoon. It took me two hours! God how i hated that final boss and his three forms. It annoyed me that I had run out of items like in the first hour and i stii managed to beat him... sweatdrop The second longest battle I've ever had would probably be that of Kingdom hearts! DAmn! Ansem/ Heartless was tough! I have to agree with KH... Mine? Uhhh...probably Xemnas battle at the end of KHII. My longest battle with deaths and restarts would be Demyx or ... Pikmin xD

.... this rich korean guy at the arcade kept challenging me at soul calibur 2.... I came close to having a 3 digit win count over him... I gave up because I got really hungry. D:
