I can't believe I'm the first to say this, but One (originally by Metallica) is a really beautiful song when Metallica does it, but when Apo gets a hold of it, it's really breath taking. I know they shortened it a bit, but it is still wonderful. The skill that it takes to play that song by either band is remarkable.
ETA: Oh I guess o0ApocalypticA0o did say One smile Best cover in my opinion.

I'd have to go with...Metallica.

I love their renditions of FWtBT, The Unforgiven, and Nothing Else Matters ^__^ *sighs*

They did Stairway to Heaven - amazingly.

That was their best cover song, and their cover is the one that I can say is closest to being better than the original.

As far as I know, they have never covered stairway to heaven. There's a string quartet version sloshing around on the internet that is sometimes claimed to be Apoc, but if you listen hard it's definitely not them.

As their version would be amazing, I would also expect it to appear on one of their albums..

Stairway to Heaven WAS NOT Apocalyptica.
Schism is also a NO.
