How do you know when your application to join a guild has been denied?
Do they send you a PM or do they just never reply back to you or what?

I mean I know the application has been sent and read (or glanced at, at least), but I don't know if the owner is busy and will read it later, or has read it and declined my request.
Do you guys know anything?

From what I understand, you'll either get a PM saying you've been accepted or denied. If you haven't received any word yet, it's probably because he hasn't checked the approval waiting list.
