The only thing i didn't like about the whole I.D aspects was that then you are basically disregarding the other flashes as being fake and just "made up" characters for Bart's dirty deeds. That is what i didn't like about that.
I don't think the writers looked that deeply into it; it was just an Easter egg. They might exist, he might just haven taken their names to create new personas for himself, or whatever. I was more bothered by the fact that he was a thief, but at least it seemed to fit his personality.
Smallville is technically AU, though. Maybe it was a nod to the fact, and I know I'm probably giving the writers too much credit here, maybe it was a nod to him being more like an amalgam of all the comics' Flashes in this universe instead of one in a line.
