I've caught them by after noticing they are bees I run for a split second to get away from the trees. Pull up my menu and equip my net while still leaving the menu up. Then I watch the movements of the bees and have my thumb on A on the downsize menu button and start jamming my A button. xD It works every now and then.

Pictures-Fade has the best option. I've never been able to pull it off by running, but I've pulled it off twice so far by staying where I was, equpping the net, and watching the circle they make around your head, if you're quick enough, you get one good swing.
A good thing to know is that there is a difference between the honeybees and the bees.

I've caught them a few times. They fall out of the tree, switch to your inventory and get the net, press B than rapadly press A

to catch a bee you have to shake trees till the bee hive comes down then quickley open your items and get your net out then close your items then press a then you have caught a bee emo

I think the hardest part of catching one is the fact that it's so unpredictable. They just fall out when you are tired at night trawling through your town and ignoring Ribbot...
Still haven't caught one rofl
