I only played one of the games and watched .hack//SIGN series, I'm completly clueless about the overall storyline.
Could someone care to fill me in?

The storyline is about an online game thats origin is from Emma Weilants epic poem "Epitaph of the Twilight". Harald Hoerwick was the main person who created "The World" and also put a Black Box Folder within the game. I'll tell more later if your interested in finding out more, just message me

oaky, so there was a lady, she wrote a poem. A guy fell in love with her and made a game based off her poem. Probably during a game update, he decided to make a system to make an AI smart enough to be practically human. To do that, he created the black box folder inside the world which basically took recordings of player actions and put them into a behavior program. The most common ones or the most suitable ones would later create the AI named AURA. During the .hack sign series, Aura is still under developement.
A program called Morganna was meant to be her mother, and was given the directive by herald hewick(the game's creator) to raise aura until she was complete. However, Morganna was an AI and had some flaws. The program had self preservation in it and had reasoned that once Aura was completed, herald would delete the Morganna program.
To avoid this, the Morganna program trapped Herald's mind within cyberspace. He eventually went insane and "died" leaving some fragments of his personality behind. Eventually, Aura was born, and Morganna created these sub programs based off parts of the poem mentioned at the beginning of this giant paragraph...
The phases were each given directives. The first one was Skeith, given the directive to retreive Aura and split her data into pieces. Some of the other phases were entrusted to gaurd the pieces, and others were given various tasks I'd rather not go into right now(partially because I forget them). During the first dot hack game, you play through to try to restore Aura, save some victims of coma's caused by the reality/cyberspace connection the world had unlike any other games.
When you finish the game, Aura sacrifices herself to protect the mother program, Morganna, and becomes the Ultimate AI, having experienced self sacrifice. The Morganna program self destructs, and the world enters a golden age. This golden age lasts for four years until an event occurs on the outside world.
During the golden age of the world, the people heading cc corp had a crazy idea, and eventually aura disapeared. In that time, internet systems went through terrible crisis' and cc corp had to do something. They had found fragment data of the eight phases of morganna which had the ability to restore morganna. They planned on having a new morganna with less intelligence re-create the ultimate AI. one of the employees saw great risks in the idea and copied one of the phase's information to disk, then deleted the original. He installed it to his own computer, but cc corp had a "dummy phase" to use in it's place, just in case.
What ended up happening was a system crash and the mental damage done to the people who were logged in perfoming the procedure to restore Morganna. 80% of The World's data was lost, then someone heading the operation went insane and lit fire to the CC corp building.
CC corp ended up removing the game from service because it was beyond lost, and began to work on a new game, released a year or two later. The new game had incorporated the black box files into the new gaem in hopes that it would magically restore the ultimate AI. by doing this, they put in the old information of "kite" the main character fromt he first dothack games, into the world's system. The game used his data and normal behaviors and created a gaurdian of The World who would attack users who installed illegal effects or had somehow acted outside system perameters.
In the newest game, you play through as a character named Haseo in his attempt to restore a girl who fell comatose. Only volume one of three has been released in america, so I could only give you a partial summary of that...
