When he points to Charlie, Claire and Aaron, Boone says something like, "They'll be fine, for a while".
Do you think that means that they're going to get killed? Or maybe just that they're going to 'break up' again..

I think something is going to happen with Aaron. Or something with Claire because Charlie already went through his crap... Then again there could always be more.
