Let's start from the beginning, shall we?
Exphere'sThe Desians are a group of half-elves that crave power. They see the human race as inferior beings, and they are determined to rule Bryn Mawr. They've even built human ranches to exploit the human race. By using humans as slaves, the Desians are able to produce Expheres. Expheres are powerful gems. Wearing one can greatly increase your skills in combat. With these Expheres, the Desians can achieve world domination. However, to wear an exphere, you need a key crest. Without one, your body won't be able to control the Exphere's power and thus, you'll most likely transform into a monster. Such was the case with project angelus. These Expheres were able to be cultivated and refined so that the user could have super human powers, and in some cases even change species. Which also was the case with Kratos (and to some extent Jay) Kimache. Expheres come at a terrible cost, however. In order to make an exphere, someone must die. In the case of the Kimache's, it was the parents.
ManaMana is a power source for the Arcane, as well as the common fighter. In most cases, spellcasters will use mana since it is relatively easy to summon up more through a period of intense prayer, rest, or possibly burying the remains of the dead. Mana is not good, however, for the simple soldier. Since mana cannot be depleted unless used, it dosen't coinside with fatigue. So, in theory, you could be on your deathbed and still summon up enough mana to take out a city block. Mana is only available at birth, and will only be produced if a Chakra and Mana, or Mana and Mana user come together. Here's the cycle of energies to my knowledge. Mana+Ki=Chakra Ki+Ki=Ki Mana+Mana=Mana Ki+Chakra= Ki (or) Chakra Mana+Chakra= Mana (or) Chakra. More soon to come. Hoping someone will add on a "Ki" section to this. If anyone else has any more suggestions of energies, please don't hesistate to contribute.

Ki (Chi)
In laymans terms, 'ki' is the combination of such things as, the proper frame of mind (attitude or concentration), adrenalin and endorphins (produced through emotional/mental stimulation), oxygen (allowing the body to function closer to homeostasis), knowledge (of body mechanics), and the "undefined" energy within the body.
Can be manipulated:
Blasts
Beams
Balls
Disks
Gun Shots
Shotgun shots
Sword
(for healing)
(for nurturing plants and controlling them at will)
(absorbing chi)
(Flying)
(sensing others' chi)
(Teleporting to their locations)
(Channelling through weapons)
History:
Shaolin Monks use calls and yells to set up breathing patterns (at least I assume thats what its for)for effective techniques.
Also,In Martial arts such as Kung-Fu and Tai-Chi you encounter Chi visualiztion to aid your combat. For instance you gather a "ball of energy" in your hands when doing a certain strike, or extend your Chi forward when moveing silently.

((Formerly given posts on the energy systems of Ki and Mana have proved lacking in necessary details, thus leading to the chakra's incompletion and mistaking in details as it could not satisfactorily be linked to the other systems without them. Unless I am most mistaken, it has been decided that the energy system must be redone, making what used to be this post, and Jay's post on Chakra below, null. I will get to rewriting a chakra in a post below these as soon as I am readily able.))

What is Chakra? Being one of the most fundemental things there is in the naruto serieis, it is only fair that people be allowed to know in better detail what chakra really is. If you watched dragonball Z or GT. It is similar to Ki, or spiritual energy. It even applies in real life. Chakra is used to perform genjutsu or ninjutsu (jutsu). The fact that the naruto series is entirley reliant upon the idea of Ninjutsu, you require chakra for almost everything in every battle. There are literally millions of diifferent Nunjutsu techniques that can be performed, however, in this explination we will use a very basic and simple one to explain how chakra is used to perform a jutsu. When a jutsu is performed, you need 3 things to make it suceed. First of all you need the sufficient amount of chakra, the more you train your chakra the more capacity you will be able to have in your body to store chakra. You must however also be able to control it. When performing a jutsu, chakra is the main energy which is used to actually make the jutsu occur. The second thing that is used is spiritual energy, which is gained through experiences. This is why if you perforom a new jutsu the first time you may not get it correct. Why? Because you do not have the sufficient experiences to perform it, that is why you must train and practice the jutsu so that you may build up your spiritual energy for it. Once you have the sufficient spiritual energy to perform the jutsu, you will only require to know 1 more thing, which is the easiest to learn. The proper hand pose (hand seal), every jutsu has it's own hand seal many of them are very simple, but many are VERY complicated to perform. However, once you master these three things you will be able to perform the jutsu properly. Lastly, chakra is not limited only to one technique, chakra is able to be molded and used to mix techniques together to create new techniques, this is why we do not have a jutsu guide, because there are literally a limitless number of jutsu techniques.

Chakra
The New and Improved Magic Energy Description
(And You all already know how long winded I am, so you better watch out...) What is Chakra?- Chakra is, as the other systems, an energy manifested by and within the body of an individual, used mostly for purposes described as magic. It is not simply there, nor is it simply used, but it exists a certain way, with different components, and must be created, kept, and then manifested, collected, and ordered a certain way to reach a certain objective. What is the nature of Chakra?- Mana, is in large a mental/spiritual energy, Ki is a bodily/physical energy, and Chakra is an energy comprised of mixture of the other two, by nature a emotional energy. Not in fact made of Mana, nor Ki, Chakra energy actually contains two seperate energies which must mix together to be used, and a catalyst which must be used to combine them. ~work in progress~
