Do you think maybe he left because they told him they were going to delete all of his fluff from the last Grey Knights Codex when they release the new one?

Or, I know this sounds weird, but he could have left the company by himself, to strike out on his own. This isn't that uncommon with GW as many before him have done the same.
His website describes him more as a fantasy author than a games designer and his personal preference goes out to fantasy over sci-fi. He did start out as their LotR guy before moving on to WHFB and 40K. He could've quit to resume (or start) his writing career writing fantasy novels.
Oh, as for the atrocious Grey Knights fluff, most of it has been novelised one way or the other, they even turned Draigo's act of carving his name onto the heart of Mortarion into an audio drama. Some of it may be retconned out of existence, but don't count on it.
