There is no more Pokemon Tower. The Magnet Train is in Saffron. Cinnabar island is destroyed.
The Cinnabar gym is more than just a cave, the mass of earth it was in is now leveled and an actual gym was built on top.
The Johto and Kanto Champion is Lance. Blue/Green is the leader of Viridian Gym.
We live in post Ruby/Sapphire/Emerald. :
Battle Frontier exists and Wallace is the Champion of Hoenn.
We live in post Black/White. :
So the changes in Black and White 2 are canon.
As of right now there is no changes to Gym Leaders or Champions. There are no new Professors or world renowned Breeders.
