Due to the timing--I'm trusting an online timeline on this, by the way--the events of Silent Hill 3 are supposed to have wiped out the cult, or at least all visible traces (I wouldn't be surprised if some minor members went into hiding, and of course there was the Shepherd's Glen off-shoot).
Silent Hill 3 takes place in 2000. In April of 2000, Joseph Schreiber starts keeping a diary and states:

I’m sure the spirit of it is still alive.

Of course, at the time that he was writing it, the spirit of Walter was still exacting the Order's plans.
I know there's a good chance I'm stating the blatantly obvious here. rofl It's just that for all the times I've indicated that the cult was virtually wiped out by the time of SH4, I'm not sure I actually remembered that it's stated directly.
