I have a question... what is the difference between YA (store of) and MISE (shop). I am confused?

屋 (ya) is a suffix added to a thing to make it a shop. 店 (mise) is a stand-alone word meaning "shop." However, in some cases you can also attach 店 to the end of a word to make it a shop, in which case it's pronounced as "ten." In some cases it also takes the pronunciation of "dana" when used as a suffix, but that's not as common. In addition 屋 (ya)'s literal meaning is "roof," and isn't only used for stores -- one common example of this is 部屋 (heya) - room. I think it's a matter of just learning what words use which suffix.

Here are a few common examples of the two kanji in action.
八百屋 (yaoya) - vegetable store
床屋 (tokoya) - barbershop
本屋 (hon'ya) - bookstore
(お)店 ([o-]mise) - store
喫茶店 (kissaten) - coffee shop

I think that 屋 (ya) is the more commonly used suffix. Or at least with basic words.
