Johnny is in the Halloween special.
And the vampire-boy from one of the Meanwhiles in JtHM is in a picture frame in Plague of Babies.
And in the episode where Zim gets abducted by the idiotic aliens, the little blob thing that Zim encounters has a sticky note on its forehead with a stick figure drawn on it and the letters "JtHM."

I don't remember which episode it is, but in one episode they show Filler Bunny in a jar.

I saw the Z? symbol on a building in 'Walk of Doom'. Right after Zim sits down against the building after his eyes get destroyed by the sun, the camera pans up to see the sky and as it is Z? is clearly on the side of the building.
In 'Parent Teacher Night', when Zim is showing the Robo-Parents the video of the family, the kid looks exactly like Timmy Turner from The Fairly Odd Parents, minus the buck-teeth.
