Robot monkeys throwing bombs at a blue hedgehog that can outrun a formula 1 racecar so he can defeat an evil scientists that builds robots and their both trying to get magic rocks mixed with an Italian plumber that fights turtles that breath fire and eats a mushroom to get stronger to beat a turtle to save a princess which is the ruler of a kingdom full of talking fungus. ABSOLUTE GENIUS! those crazy japenese

I think it would benefit from a 3D dungeon crawler style with Eggman and Bowser joining forces, finding a new secret to even greater power by using the princesses of the Mario games(Peach, Daisy, Rosalina), with the chaos Emeralds. involving the play styles of Mario and Sonic characters.
the whole story would be that Bowser Jr pleas for Mario to save his dad because a "big mean egg-shaped guy" kidnapped him, and it's all a plot to get the Chaos Emeralds. and Sonic is roped into this whole situation, first encountered as a boss, then joins the party early on.
Mario's play style is based around jumping and his trademark fire balls, add his Final Smash as a charged fire ball and we got a great move.
Sonic's playstyle is running and buzzsaw killing s**t with his quills and throwing in his super sonic transformation would be a great plus.
throw in puzzles where you need speed to clear things, and puzzles where you need to jump all over the place to get somewhere.
each boss fight is to unlock a new player to the roster, though this is only needed to preform in the first playthrough, subsequent plays though would already have the roster unlocked.
adding the Chaos Emeralds would probably be the toughest part which would require a level based system, either be it the Chaos Emeralds level up a different power as you use them, or your characters all gain greater power just by having more.
the climax of the game takes place in a huge fortress and you could pop in a 2P cooperative play, or solo the final battle, before the final battle, you lose the chaos emeralds and we see Bowser, plus a fleet of Eggman ships kidnapping the princesses, this makes the ritual become clear as Eggman berates on about absolute power to complete the ritual. we see what the result is of this ritual and we see Eggman and bowser become even larger, Bowser turns into giga Bowser and Eggman becomes a giant mechanical transforming egg with missiles and lazers, half way into the battle with these giant monstrosities they combine which makes Eggman's new robotic form turn to armor on Giga Bowser, and things get really hairy. besting them, the last phase you take the chaos emeralds and you deliver the final blow which sends Bowser and Eggman reeling into the horizon.
gameplay will allow for 1-2 player cooperative, and allow you to switch on the fly, and each character will have their own advantages and disadvantages.
Mario: jumping is his thing, he can wall jump, shoot fireballs, and hit like a professional kickboxer, but Mario's versatile jumping ability is what makes him shine.
Luigi: higher jumps are a major plus to him, his gravity defying fire and even shadow dimension ability will disorient foes and give Luigi a HUGE advantage in a fight with most enemies, there is also the chance it'll free critters from mechanical shells on impact.
Yoshi: eating, spitting out eggs, chucking them at enemies, Yoshi's biggest advantage is using eggs and his floating ability, his tongue also serves as a great grappleing hook.
Toad: shorter than the rest, but he's able to sneak around things easy, and when you need stealth he's your best bet, he's also a good idea when you're aiming for those secret places for secret stars, his greatest advantage is his rapid throwing ability chucking turnips at minigun-like speeds.
Sonic: speed is his game, running at breakneck speeds is his greatest advantage, he may not have the jumping ability of the Mario cast, but he's quick and thinks on his feet, perfect for those speed puzzles, you'll have no problems outrunning everything when you need a moment.
Miles "Tails" Prower: the little fox with 2 tails, he isnt as fast as Sonic, but he compensates with his ability to fly for a moment, like yoshi he's great at reaching those ledges you cant reach, Tails also works great for causing a vortex which can push lighter enemies away, though this will tire him out.
Knuckles: punching and digging are his best advantages, his punches do extra damage, and he's the only character who can dig through almost any surface short of refined reinforced metal armor, he's a great melee combatant with lots of stamina, and he can glide which is a plus when you need to reach a ledge below and not risk losing a life.
Shadow: almost a perfect match to Sonic in terms of speed, Shadow can unleash his Chaos control to slow down enemies and time itself to make certain puzzles possible when they seem impossible, most helpful in boss battles, Shadow brings grenades with him, they're loud but they get the job done.
we'd get the classic mix of baddies like koopa troopas, robotic animals, and even a combination of cyborg troopas in later locations.

Sonic is, all in all, a better jumper than Mario, and has been able to wall-jump for some time now. I think the main advantage Mario would have over Sonic would be swimming, but now because of Sonic Colors, Sonic can kinda swim.
I think the Chaos Emeralds (and subsequent super transformations) would be best left as either a very hard bonus item later in the game, or an end-game items that can be used as you go through missions after clearing the main plot.

I'd say if anything let players unlock the super states of characters through playing the game, and add a mode where you get the super state unlocked in a bonus play-through of the main game after beating it, but only unlockable when you used every super state character to beat the game which in itself would be difficult but not impossible.
