I need someone who knows the rules pretty well to answer me this.
Is it possible for a Character to take Multiple Prestige classes, if they meet the prerequisites for all of them?
For instance, Could a Rogue take Invisible Blade (Complete Warrior) AND Master Thrower (complete Warrior) as his prestiges classes?
I know Ultimately, it'd be up to the DM, but does it say anything about it in the rules?

why would you ask 3.5 or 4 when 4th does not have "prestige classes" only paragon paths and epic destinies.
And I believe there is nothing in the rules that prevents a person from taking more than one PrC unless a person is gestalting in which case the rules state you may not choose two prestige classes to gestalt at a time.

I'm going to assume it is probably up to the DM.
I just think an Invisible Blade/Master thrower would be pretty sweet...

a character can take however many classes or prestige classes they want, absolutely. its just that doing so often accrues xp penalties.

`they make it perfectly clear in all the books that it isn't nessasarilly against th erules, but that some DMs may want to limit characters to just 1 Prestige Class. however, i have always allowed people to multiclass HOWEVER they want, and take pride in creating complex multiclass characters.

Eye of Grummsh why would you ask 3.5 or 4 when 4th does not have "prestige classes" only paragon paths and epic destinies. My knowledge of 3.5 isn't that great.

furthermore, it should be noted, that each race has a Favoured Class, whic they ignore all levels of when it come sto determining an XP penalty, and also, Prestige Classes are ignored for purposes of determining XP penalties for multiclassing as well.
