Who is better concept of a main character?

I am not very good at deciding @__@ I made two characters that I like very much, but I am having trouble deciding who will be the main character and who will be a side character of a story I am making @___@

Mili (the one colored) is like a high tech secret agent and wields two guns and is a bomb expert.
Mili

Scarlet, the yet to be colored one (I tried to corrected it many times but I can't, sorry), wields a huge sword and has high tech flying motorcycle.
Scarlet

p.s. They fight each other alot because they are enemies. (that's why I can't both make them a main character)

I would say Mili would be the better main character for a couple of reasons

1. Just based on how they look, Mili looks younger. Usually its better for plot when someone of more experience schools the younger one then later gets schooled

2. Based on their weapons and other things you mentioned. Scarlet with the motorcycle and broadsword fits the bill of typical villain

It all depends on what type of plot line you have.
Mili sounds as though she will be the one with all of the information because she is the spy.
Because she is the informant, you could have her be the arch-nemesis/wise man archetype, always one step ahead of your main character, Scarlet. Also, just the knowledge that she is a spy fills in a lot of plot holes of where she is/was, and what she has been doing when she's not in the main story. For example, if Scarlet is looking for a lost treasure and Mili shows up the reader is not going to think "how on earth did she know where this was" because obviously, as the spy, she was off getting information (like she always does), and then showed up (as conveniently as you want) when the main character does.
Another thing is that Scarlet is a lot sexier, and is a lot less stealthy, which would make the scenes with her in it potentially more action-packed, interesting, and relate-able to the reader.
Though, I have to say, the age difference only depends upon intelligence and the journey that you want them to take.
It would be easier to give you a definite answer, and a series of comprehensible group dynamics that will relate with your story if we knew what your plot line was.
We don't need specifics, but a general idea would most likely get you the answer you're seeking, because either one of these characters has the potential to be the dominant one in a story.

i guess it would help if i told about the plot a little...the title is Chrome Dove

The plot basically is the world had been hit by nuclear weapons and the real story takes place 100 years later where all the nations isolated themselves in chrome domes and regulate everything in order to make sure war never happens again. Whoever does not follow the rules gets kicked out of the society and have to fend for themselves. Mili is an agent in one of the societies, but doesn't like their methods, but does it because she detests war and violence. Scarlet was kicked out of one of the societies because she defended children of a vigilante when she was fourteen, because she thought it was wrong to kick out children just because their father was a vigilante. Both her and the children were kicked out of the dome.

I hope that will help a bit....

If this is the case, then it sounds as though it will be Mili who ends up evolving in the story.
Because Scarlet is older and already disillusioned, it would makes sense that if the plot line revolves around someone's disillusionment, and possibly the changing of an entire society, Scarlet would end up being the tool for Mili's realization of just how corrupt the world is, and possibly they could become allies of sort if/when Mili changes her mind. And then they could decide to change the world together. This series of learning or change would make sense because Mili is so much younger, and Scarlet would still be a prominent lead role, if not the main character, because she would end up becoming a comrade of Mili's in the end. Also, the sort of character development needed for something of this nature is raw and more appealing to an audience.

You could switch it around and highlight Scarlet's struggles, but I feel as though (unless you already have a strong series of events planned out ready to expose her character while still be crucial to the plot line) Scarlet would be too developed of a character to really capture and draw in a reader, because she is an outlaw and the older of the pair.

So, in short, with what you have described, I think Mili would be the best choice as the main character in your story.

PS. I find it a little contradictory that your spy-gun-toting character detests violence. Perhaps if you made it that she detests senseless violence, or something of that nature, her feeling would have more of a reason, because it shows that she needs a verification that her actions are right and just, which is why she would have joined the espionage department in the first place - to protect her country. This way it would also make sense if she does end up turning around and allying with Scarlet, because she feels that her actions are just for the cause of protecting her fellow citizens. If not, she would most likely become a strange sci-fi McGyver type of character, which (I have the feeling) is not something you are going for at all.

I was thinking about if Mili was the main character, that near he end she would fatally wound Scarlet and then Scarlet would reveal her story to Mili and then take her to the grave of the two children where Mili would have a revelation and then try to bring down the government she works for after burying Scarlet next to the children.

But if Scarlet was the main character, she would with every encounter kinda deter Mili from the government, and then eventually near the end they would team up.

( but either way, Scarlet dies somehow)

Sounds a bit sad, and kind of sudden. If you want Scarlet to be a strong side character, you'd have to build her up to make people care about her, and to show them as enemies in that build up, I can't see Mili caring enough about the dying Scarlet to care what she says.
However, you could show them clashing during Mili's missions, and having Mili learn about Scarlet through a series of encounters/investigations, enough to make her curious about what the dying Scarlet would have to say. Though, this is something you would have to be careful with, and have very structured dialogue and corresponding encounters to make it plausible.

Though, I feel as though it would change Mili's mind if she slowly stopped hating Scarlet through the story, and instead of fatally wounding Scarlet herself, have it be an accident of some sort, perhaps due to the government. Then, if Mili saw Scarlet as more of an enigma due to the contradicting stories she's hearing about her, (through the records of her country, the rumors of Scarlet [perhaps she could be a rebel leader], and of the cryptic things Scarlet had said previously), she would most definitely be curious and not hateful of Scarlet, and perhaps she sees a more humanist side of the resistance and Scarlet herself once Scarlet (dying) tells Mili about her origins, and why she does what she does.

This could perhaps be the first part of the story, because then Mili would have to find, join, and gain the trust of the resistance, to help bring down the totalitarian system.

There is an entirely different story that could happen, too, where both Mili and Scarlet would be almost co-characters.
You could have the story starting out with Mili going on a mission, and having the hole thing be botched up by the resistance, where Mili and Scarlet (wounded) would be stranded out between the cities, and the journey back to the outskirts of their city would bring Mili and Scarlet closer together, and Mili would change her mind. Then Scarlet could convince the resistance that Mili is trust worthy, Mili could get them into the city's government district without being detected, and Scarlet could be fatally wounded during the revolution.

Either way, Scarlet would die and be buried net to the two children (perhaps the first of the revolutionaries).

PS. I feel as though if Mili was to be the one disillusioned, she would make the better (and more dynamic) main character, especially if Scarlet has to die. You want the main character to live, because the reader is always curious about the aftermath of such a change (take the Epilogue of Harry Potter for example).
